I am using the algorithms on the speedcubing.com site and am having some issues.

I am trying to use r2 U2 r2 U2 u2 r2 u2 to swap 2 LL edge pairs, but it just scrambles my cube. Am I just doing something wrong, or does this algorithm not work?

i dont think it does. you should use one of these:

pll parity:
(Rr)2 (Ff)2 U2 r2 U2 (Ff)2 (Rr)2
r2 U2 r2 (Uu)2 r2 u2
(Uu)2 (Rr)2 U2 r2 U2 (Rr)2 (Uu)2

Correct, with 3x3 the symbol u has meant Uw, but with 4x4 and 5x5 u has meant the single slice near the U face and (Uu) meant Uw. (When it comes to bigger cubes I think people are still deciding proper notation.) I use
r2 U2 r2 (Uu)2 r2 u2 to swap 2 big edges on a 4x4 and 5x5.

how can you swap 2 edges on a 5x5?

r2 U2 r2 Uw2 r2 u2 doesnt work on the 5x5, it messes up the centers.

I am so confused... I can't even finish the 4x4 now because half of the information I find is in one notation and the rest is in another. I looked up the WCA official notation, but that doesn't help me since half of the stuff online doesn't use it. Can anyone point me to a guide or even a simple algorithm list that uses the new notation? Or can someone explain the "old" notation to me so that I can use the old guides?
