I started counting the number of moves for different steps of my LBL on a 3x3 for different scrambles.

What is a reasonable way to take the average of each step and the whole solve if this is not my first solve?

Also I have tried several other methods besides LBL including the CFOP method often used by speedcubers and I have problems with every method except LBL.

The problem I have with the sexy method is using that U, R, Ui, Ri or sexy move to solve the whole cube because I tend to get it more scrambled.

The problem I have with petrus is knowing which moves to do for the block building.

The problem I have with CFOP is pairing a corner with an edge. The best I get is corner not oriented correctly but paired with right edge.

All of these I have tried and they just don't work for me.

However LBL works great for me. It first took me a few days than a few hours and now a few minutes.

4x4 surprisingly took less time for the first try than 3x3 even though I thought it might take me a week to first solve my 4x4.

I'm so confused about your question... You are able to solve a cube, but just barely, and with LBL method, and you want to know how to time each step?

If you want to time each step, just use an online timer, like http://www.qqtimer.net/ and stop the time after each step.
His question is extremely confusing foe me too, but i believe he isn't wanting to time them, but figure out the average number of moves needed for the methods.

There's no point sticking with LBL then worrying about move count. If you care about efficiency, put in the effort to learn an efficient method.

I recommend that you learn how to do CFOP, F2L is hard at first, but you can get really fast at it with practice. When you're learning F2L, don't time your solves until you get the hang of it. It won't be long until you're much faster using CFOP than LBL :)
