I tried solving the 3x3 super cube on Gabbasoft today.I am actually happy with my first trials today.Well every time I solved it,I ended up with misoriented centres.
So to fix a centre of the top layer which is mis oriented by 180 degrees,I made this move
(RUR'URU2R'U2)x3 which is nothing but a Sune followed by U2 done three times.
Does anybody know better ways fixing the centres/solving the super cube??
Also what about the algs for other cases of mis-orientated centres??

Let's say that the right center need to go 90 degrees clockwise and the up center needs to turn 90 degrees counterclockwise. I think that you would do R U' (R because right needs to go clockwise and U' because up needs to go counterclockwise), and you would repeat R U' until it is solved, which is quite a long time. This can be saved by just trying to orient them while solving.

You can preserve rotation (not orientation) by
1) Setting rotation correctly during cross
2) Use "pretty algs" that use the same amount of A as A' moves. (R' U' R' U' R' U R U R changes rotation on the R-face, but R U R' U' F' U' F U doesn't change the rotation)

For 90 degree turns you can use edge-3-cycles that turn the R center 90 degrees (R U' R U R U R U' R' U' R2) and then use edge-3-cycles that don't change rotation (except for U-rotation: (F2 U LR' F2 L'R U F2)

When you are solving, it does not take a lot of extra time to rotate the centers correctly. When you solve the cross, make sure that the center is rotated right before you start, and what I usually do is put in 3 edges, then use the open space to rotate all of the centers in the E ring correctly before putting in the fourth. Then the corner edge pairs do not mess up any of the of the centers. The only problem is that a bunch of my LL algs mess up a few of the centers, in which case you would probably rotate them back using algs, or commutators as Johannes91 said.
