Are there any advantages to having your edge/corner piece caps loose on a type F (II) cube? I know the center caps can be used to tighten cubes, but I find it annoying when I speedcube and a edge/corner cap falls out. Would it be bad to superglue it in?

don't superglue the centre caps...use a weaker glue that you know can hold the cap in place and won't fall out during solves, but can be still be pulled apart with some force

The advantage of not gluing the corner/edge caps is that when you clean your cube it will be much easier to dry the pieces. If you never clean your cube thoroughly or solve underwater (it's fun but eventually causes screws/springs to rust), there's no other reason not to glue them. Use paper if the center caps give you problems.
