Erm... this might sound a bit dumb, but.. How do I install JNetcube timer? I downloaded the file, and opened the jar, but there isn't an exe or anything, can you guys help me?

Which OS do you have? You need to install the java runtime environment first and then (in case of windows or mac os x, i'm sure) just double click the jar file.
If you can't double click it, execute it with:
Code:
java -jar JNetCube.jar

Well, I'm using windows, and I think I have java, if not which version should I download? Not sure if this would help but, I'm using WinRaR.

You probably already know this, but just in case you don't - keep in mind that JNetCube relies on letting go of the spacebar to stop the timer. So the timer doesn't stop when you press the spacebar - it stops when you release it after you press it. So a quick release is necessary to keep from wasting time. I just mention it because some people don't notice it and cost themselves a lot of time because of it.

I installed Jnet. But on my computer, it doesn't beep three seconds before starting.

That's why I use speedcube Timer.

But if someone is able to tell me what to do in order to get these beeps, I'll use Jnet, because some features look interesting.

You don't use the beeps. The timer starts when you let go of the space bar, so it works more like a regular timer. You hold down the space bar until you are ready to solve, and then when you let go, pick up the puzzle. It gives a more accurate definition of a start.
