Does anybody know how to fix a Master Magic in this position?

Fold two sides of the square. Then just pull off the 2 tiles on both side that are on others.. If they don't fold nicely then turn two sides (these what you turned for the first) on the other side.

a quick diagram:

A-B-C-D
E-0-0-F
G-0-0-H
I-J-K-L

0 isn't a tile.

Hold the A-D line and I-L line and fold them so that they are on top of/under E-F and G-H. Then pull E-G and F-H on the sides. Then you should have 2x6..

Once the pins on a v-6 have made their grooves do they have to stay in?

...Yes, the grooves don't do anything by themselves. The pins basically hold the center pieces to the mechanism.
